Actually there are a few budget hotels are quite cheap but clean. We can share info :p

BTW, there are a few nice bar and pub near port melbourne ferry pier area.

Not those noisy pub, but nice food pub/bar. Should pay a visit there.

Additionally, the entire area is romantic and nice.
